You could use a line like this:
<snip-snap>
|/usr/bin/odeiavir | /usr/local/bin/maildir ./Maildir/
<snip-snap>

in /var/qmail/defaultdelivery

odeiavir is a reliable package for a few different scanners (including f-prot).
You should find it on sourceforge (or via google).
the maildir program is AFAIK described on qmail.org. But, in most cases it's
already installed in your system. (If not, google might be very helpful.)
